I've experienced problems such as you describe
and have done the following in the past (overlooking 
the Hp duplex printer I bought to do this kind of work):

If the offset you now get is repeatable, then just
nudge one side &/or the other of your source document
to produce what you'd like.

Take your document to a FedEx Kinko's and tell 
them what you want. At most, it may cost just 
a dollar or two to test.
